Is it possible to let the program start with Window without showing on the taskbar, but only in the tray?

Yes, enable the following option: Start Everything on system startup
That setting can be found under Menu => Tools => Options => General.
This will start Everything (without a window) on startup.
To start Everything without window manually, use the following command:
